molecular dynamics The structure of the "bound" conformation of the HIV-1 capsid protein (in the presence of the ligand) was obtained from the crystal. The complex was calculated using NMR distance restraints in reference to the bound conformation of the capsid protein. Refinement was performed using simulated molecular dynamics in AMBER 9.0. 1
